The Windows6.1-KB3145739-xXX.msu update is what did the trick. Note the XX in the name is the arch of the OS.

Not sure but I have a passel of machines here that will fail repeatedly, some after HOURS of searching. I applied the patch I mentioned and they all find updates in minutes. Some might fail once during the first run after a few minutes, but all work quickly after the patch is applied.
I have to admit though, for the last dozen or so computers I've done I simply added the patch without trying updates first. So god only knows what is really happening.
